Treat BundleGen algos mapping values as literal data - #9253
BundleGen.__init__() built a ConfigParser from each entry of the algos mapping and called get_parsed_content(). That mapping is user input: AutoRunner reads it from input.yaml (auto_runner.py, setattr(self, "algos", self.data_src_cfg["algos"])) and BundleGen and its CLI accept it directly. Sending it through ConfigParser meant a string value was treated as bundle configuration syntax: a $ expression was evaluated with eval(), and a nested _target_ mapping was resolved through pydoc.locate() and instantiated. The allowlist that already guards the serialized-algo loader was not applied on this path, so the mapping was an unguarded code execution sink.
This change replaces the parser call with _algo_from_params(), which
requires each entry to be a mapping,
resolves _target_ with _reject_non_algo_target(), the same check used for algo_object.json, so only Algo subclasses are instantiated, and
passes the remaining keys, template_path included, to the constructor as literals, so $, @ and % prefixed strings are never evaluated.
This follows the same approach as #9233: values that come from outside the library are handed to the class as plain data, not as configuration.
Because the allowlist now runs on the mapping, it also has to resolve short component names. _target_ accepts either a full module path or a monai component name such as BundleAlgo, and ConfigParser resolved the latter through ComponentLocator. _reject_non_algo_target() now resolves a bare component name through a cached ComponentLocator, and only dotted names keep using pydoc.locate. The locator maps classes and functions defined in monai.* modules, so the allowlist is not widened, and a module of the same name sitting on sys.path (for example a file in template_path) cannot shadow the real component; non-Algo targets and the abstract Algo base class are still rejected.
Behaviour changes
The documented mapping shape ({"algname": {"_target_": "algname.scripts.algo.AlgnameAlgo", "template_path": "algname"}}, see the AutoRunner docstring) is unchanged, short names still work, and the default templates still load. Entries that are not mappings, that miss _target_, or that use a non-string template_path now raise a ValueError with a message naming the entry, instead of an AttributeError/TypeError from inside the parser. Configuration expressions in the mapping are no longer supported; they were never documented and are not used by the built-in flows. The target class is still imported from template_path when it is not installed, so that directory must be trusted; this is now stated in the helper and in the BundleGen.algos documentation.
Tests
Nine tests in tests/auto3dseg/test_bundle_gen_algos_literals.py and two in tests/auto3dseg/test_algo_target_allowlist.py:
a $ value reaches the constructor verbatim and does not run
@ and % values likewise reach the constructor unchanged
a nested _target_ stays a plain dict and is not resolved
a non-Algo target is rejected
template_path holding an expression is not evaluated
string entries, missing _target_, and non-string template_path raise ValueError
short component names resolve, in the guard and through the mapping, while the abstract Algo base class stays rejected
a same-named module on sys.path does not shadow a short monai component name
On the current dev, eleven of the new assertions fail: the payload tests because the expressions run, the error-path tests because the old parser path raises different exceptions, and the two short-name guard tests because the guard could not resolve bare names. The short-name mapping test passes on dev, which is the compatibility this PR has to keep. pytest tests/auto3dseg -q gives 48 passed, 1 skipped. A smoke check with a real BundleAlgo template through the mapping shape also builds correctly.
Types of changes
Non-breaking change (fix or new feature that would not break existing functionality).
`BundleGen.__init__()` built a `ConfigParser` from each entry of the `algos`
mapping and called `get_parsed_content()`. The mapping is user input:
`AutoRunner` reads it from `input.yaml` and `BundleGen` and its CLI accept it
directly. As a result, a string value was treated as bundle configuration
syntax, so a `$` expression was evaluated through `eval()` and a nested
`_target_` mapping was instantiated through `pydoc.locate()`. The allowlist
that already protects the serialized-algo loader was not applied on this
path, so the mapping was an unguarded code execution sink.
This change replaces that call with `_algo_from_params()`, which
- requires each entry to be a mapping,
- resolves `_target_` with `_reject_non_algo_target()`, the same allowlist
used elsewhere, so only `Algo` subclasses are instantiated, and
- passes the remaining keys, `template_path` included, to the constructor as
literals, so `$`, `@` and `%` prefixed strings are never evaluated.
Behaviour for the documented mapping shape is unchanged. Entries that are not
mappings, that miss `_target_`, or that use a non-string `template_path` now
raise a `ValueError` with a clear message instead of failing with an
`AttributeError` or `TypeError` inside the parser.
Tests: new `tests/auto3dseg/test_bundle_gen_algos_literals.py` covers a `$`
value reaching the constructor verbatim, a nested `_target_` staying plain
data, a non-`Algo` target being rejected, and the error paths. All seven fail
on the previous implementation (the `$` payload executes) and pass with it.
`tests/auto3dseg/` passes locally.

BundleGen now validates algorithm mappings and passes constructor values as literals instead of parsing them as configuration expressions. Bare target names resolve through MONAI components, while dotted targets retain explicit module paths. Tests cover literal values, target resolution, and invalid inputs.
The mapping change is mergeable with awareness that a bare built-in target can raise the wrong exception. That narrow error-handling case can be addressed in follow-up.

The BundleGen class docstring says $, @, and % values in algos are not evaluated. The new tests cover only $ values and a nested _target_ dict. A change that resolves @ or % in _algo_from_params would leave all seven tests passing. The existing @/% check in test_json_serialization.py exercises BundleAlgo.__init__, not this mapping path.

A `_target_` may name a monai component without its module path, for example
`BundleAlgo`, which `ConfigParser` resolves through `ComponentLocator`. The
allowlist called `pydoc.locate` only, so reusing it in `BundleGen` rejected
those names: a mapping that built an algorithm before now raised
`ModuleNotFoundError`.
`_reject_non_algo_target()` now falls back to a cached `ComponentLocator` when
`pydoc.locate` fails, joining the module it reports with the component name.
The locator only maps classes and functions defined in `monai.*` modules, so
the allowlist is not widened: non-Algo targets and the abstract `Algo` base
class are still rejected.
Also documents that the target class is imported from `template_path`, in the
helper and in the `BundleGen.algos` docstring, adds `@` and `%` literal cases
to the mapping tests, and covers short-name resolution in both the guard and
the mapping.

A bare `_target_` such as `BundleAlgo` was resolved with `pydoc.locate`, which imports a module of that
name if one sits on `sys.path`. A template directory containing a `BundleAlgo.py` therefore ran that
module's top-level code and then had the real `BundleAlgo` rejected, because the module object that
`locate` returned is not an `Algo` subclass.
Bare names now go through `ComponentLocator` only, which maps classes and functions defined in
`monai.*` modules, and dotted names keep using `locate`. Nothing on `sys.path` can shadow a short monai
component name any more.
Tests: guard-level case with a shadowing module on the path; `tests/auto3dseg` 48 passed, 1 skipped.

Preserve the error contract for bare built-ins.
For _target_="int", the locator returns no module, so this raises ModuleNotFoundError. Previously, locate resolved the built-in, which the subclass check rejected with ValueError. (raw.githubusercontent.com)
This also violates _algo_from_params’ documented ValueError contract for non-Algo targets. Check built-ins without importing a same-named module. (raw.githubusercontent.com)

Isn't this check redundant if _reject_non_algo_target already ensures algo_cls is a subtype of Algo? I think it would be a risk to instantiate first anyway, instead better to do the check first with issubclass.

Maybe this should be an exception instead? I can see a warning being sent to a log file and not picked up by the user, so allowing something unintended to happen for too long.
- Drop the post-instantiation `isinstance(algo, Algo)` check: `_reject_non_algo_target()` already resolves the
class and checks `issubclass(..., Algo)` before anything is constructed, so the extra check only ran after
attacker-named code had been called.
- Reject any non-string `template_path`, including an explicit null; the `None` guard added nothing because
the type check already covers it.
- Raise a `ValueError` when a short `_target_` name is defined by more than one monai module instead of
logging a warning and picking the first, so an ambiguous lookup cannot silently run a class the user did
not mean.
- Restore `sys.path` and `sys.modules` with patch contexts in the shadow-module test instead of manual
cleanup.

Bare built-in names raise ModuleNotFoundError instead of ValueError.
For _target_="int", the locator returns None. Line 124 then sets resolved = None, and Line 126 raises ModuleNotFoundError. The docstring and _algo_from_params promise ValueError for a non-Algo target. A caller that treats ModuleNotFoundError as "try the next template path" will mis-handle this. Check builtins for bare names that the locator does not find.
