Fixes #4421 .

Description

This PR implements ClDiceMetric and its functional counterpart compute_cldice under monai.metrics to resolve #4421.

  • Supports computing Centreline Dice ("cldice"), Topology Precision ("tprec"), and Topology Sensitivity ("tsens") across both 2D ([B, C, H, W]) and 3D ([B, C, H, W, D]) inputs.
  • Reuses soft_skel from monai.losses.cldice for device-agnostic morphological skeletonization.
  • Follows standard CumulativeIterationMetric conventions (include_background, reduction, get_not_nans, and NaN/1.0 handling for empty masks).

Types of changes

  • Non-breaking change (fix or new feature that would not break existing functionality).
  • Breaking change (fix or new feature that would cause existing functionality to change).
  • New tests added to cover the changes.
  • Integration tests passed locally by running ./runtests.sh -f -u --net.
  • Quick tests passed locally by running ./runtests.sh --quick.
  • In-line docstrings updated.
  • Documentation updated, tested make html command in the docs/ folder.

Walkthrough

Adds and exports ClDiceMetric and compute_cldice for 2D and 3D segmentation inputs. The metrics provide clDice, topology precision, and topology sensitivity modes, with configurable background inclusion, skeletonization iterations, smoothing, and reduction. Tests cover score modes, background handling, and empty, disjoint, identical, and nested masks.

Estimated code review effort: 3 (Moderate) | ~20 minutes

Merge Risk: Moderate · previous review ffe43

The new clDice and topology-precision metrics can overstate quality when a prediction mixes thin vessels with solid false-positive blobs. Fix the skeletonization retry gate, and add a mixed-component test, before relying on these scores.

Full details: Description check

Explanation

The description states the purpose and links issue #4421. It lists the supported modes (cldice, tprec, tsens), 2D and 3D inputs, reuse of soft_skel, and the CumulativeIterationMetric conventions. It fills in the template's checkboxes. It omits a sentence-level change list for the test file and the docs checkbox is unchecked. These gaps are minor.

Full details: Linked Issues check

Explanation

[#4421] requests topology precision, topology sensitivity, and centreline Dice. compute_cldice calculates skeleton overlap ratios and their harmonic mean in monai/metrics/cldice.py. ClDiceMetric exposes all three modes. Tests cover 2D and 3D inputs, background handling, and thick and empty masks. The reviewed code meets the linked coding requirements.

Full details: Out of Scope Changes check

Explanation

The change summary lists the metric implementation, its monai.metrics exports, and related tests. These changes support [#4421]. The whole diff was unavailable, but the supplied change summary shows no unrelated changes.

Full details: Docstring Coverage

Explanation

Docstring coverage is 100.00% which is sufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 6 functions across 3 files.

Add partial-overlap inputs to the ClDice tests.

Both calculation tests use all-ones masks, where cldice, tprec, and tsens all equal 1. A change that returns 1 for any nonempty reference, ignores mode, or ignores include_background still passes. Add nonempty inputs with partial overlap and asymmetric foreground and background scores. Assert values computed independently for each mode.

As per path instructions, "Ensure new or modified definitions will be covered by existing or new unit tests."

The ClDice calculation tests only use identical all-ones masks, so they do not
distinguish the metric’s modes or background handling. Update both calculation
tests around `ClDiceMetric` to use nonempty prediction and reference masks with
partial overlap and asymmetric foreground and background scores, and assert
independently computed expected values for each mode while preserving coverage
of `include_background`.

monai/metrics/cldice.py:130-145
Minor · Functional Correctness · Quick win

Validate tensor shapes before excluding the background channel.

With include_background=False, one-channel tensors keep their channel while multi-channel tensors lose their first channel. Inputs with shapes [B, 1, H, W] and [B, 2, H, W] therefore bypass the same-shape check and can produce scores for different semantic channels. Move the original-shape check before ignore_background.

Move the y and y_pred shape validation in the clDice metric ahead of the
include_background check and ignore_background call. Reject inputs with
mismatched original shapes before channel handling, and preserve the existing
error message and subsequent processing for matching shapes.
